おりんは頭を何回も振った。その時、辰平はあたりにからすが一ぴきもいなくなっているのに気がついた。雪が降ってきたから里の方へでも飛んで行ったか、巣の中にでも入ってしまったのだろうと思った。

Translation:
O-Rin shook her head repeatedly. At that moment, Shinpei looked around and noticed that all the crows had disappeared. He figured they had flown back home because the snow had come, or perhaps they had retreated to their nests.

1. 降ってきた - te kuru past tense - snow had come (up until the present moment)
2. 飛んで行った - te iku past tense - flew away (from speaker)
3. 入ってしまった - te shimau past tense - had entered / retreated into [their nests]
4. Xでも飛んで行ったか、Yでも入ってしまった。
でも here has the feeling of "or something", giving suggestions of where the crows could be
